If you are using Gnome Desktop(for eg:ubuntu),In menu goto System>preferences>session>Startup programs <--add ur command here.
edit: Oh! beryl?if ur using Debian or Ubuntu, just add "beryl-manager" without quote on startup program.

why do u add emerald?only "beryl-manager" added to start up is enough i think.emerald is theme manager which is launched with beryl-manager.

transperency option must be there in beryl-manager.I cant verify as i use compiz-fusion.u can manually set windows transperancy for some apps in Gnome like gnome-terminal or nautilus file manager.
edit:emerald theme manager-via this u can set transparency, but there are lot of options and i forgot that :-|

faraaz

Evil Genius
Transparencies for the Cube are under: Desktop Cube-> Transparency tab

You need to start up Emerald if you are using Compiz Fusion, otherwise just beryl-manager will be fine.

^OH! so u are telling windows transperancy :D
well yaar,ur looking for window border themes.which u can get a lot(heard Linsta? ;) ) from *gnome-look.org .try for metacity(window border) and gtk2 themes there.search ubuntu forums for more customization.try @shashwath panth's guide for a mac look if u want ;)
and to install themes,u can go to menu System>preferences>themes.
u can install many gtk2 theme engines from synaptic package manager(in menu system>admin>synaptic)

edit:I'll tell u-dont try compiz-fusion at this time.it is still very beta.beryl project was merged back to compiz to form compiz-fusion.u can see some screenshots of mine in post linux screenshots thread.
